We went with PmWiki over MediaWiki for a project here and have been quite pleased. PmWiki stores pages in text files, letting us avoid the extra complexity of a setting up and managing a SQL database. Easy to install, good user community, many add-ons, etc. Recommended.

Actually, those would be reasons to choose Drupal over Joomla in my experience. All those things are readily available for Drupal, in many cases exceeding the polish and functionality available for Joomla (which is a very full-featured system itself)... The possible exception is e-commerce functionality, but that's being addressed by the Drupal community as I write, with Uebercart.

I guess I would differentiate between web based and browser based applications a bit, a browser based one would be the CUPS control panel, which is always available at http://localhost:631

How is Drupal and Joom a "Linux" based tool?
you don't get 100% functionality on a Microsoft server with php. no phpcli / cgi and adding more of the less common functions into the windows based install isn't a simple task, since windows doesn't include a compiler.
Apache also doesn't get 100% functionality on Microsoft systems. most modules do not work at all, some you have to battle to get them to work.
While they work, with less than full functionality, the Apache, Mysql and PHP stack is not what I would consider viable for production use.

The list shouldn't just consist of the biggest/most popular/most well known apps. I favor VirtualBox over VMware, and DocuWiki over MediaWiki. Both are just as capable as their better-known counterparts.
