This is a major issue. I know plenty of people that had legal software stored on MegaUpload. I know lots more than have it stored on other sites like it (4shared, mediafire, etc). Many of us have been removing our files from sites like MegaUpload since the announcement. This may well kill other filesharing sites simply by virtue of lost revenue. I'm certainly not going to pay a monthly fee to 4shared for an account that may or may not exist tomorrow and I know dozens of others that feel the same way. It wouldn't surprise me in the slightest to hear that the Cloud has suffered because of this. Seizing the entire site without notice to those who had no infringing content or without ensuring that non-infringing content could still be accessed is the single biggest issue with this. I'm just not sure what the end result will be yet...
