The Banzai Institute, Hill Valley High School plus a host of companies you may enjoy. Now the only problem is explaining to my wife why I need a $25 T-Shirt from Club obi-Wan
...I'm actually not much of a gamer and ALL of these schools come from comic books, webcomics, movies, televisions and or novels. They may have appeared in games, but absolutely didn't originate there. In fact, if you can FIND a good Ender's Game Battle School FPS or old-school platformer, please let me know.
The Banzai Institute was a standalone research facility, not a school. They maybe had some lower-tier guys doing post-doc placement there, but this was far from a student facility. Says so right on their website: http://www.banzai-institute.com/0401abot.html
I'm VERY familiar with LastExitToNowhere (I've been pining for a Porkchop Express shirt for ages) but other than Hill Valley High School, none of their designs refer to actual schools, and to my mind HVHS doesn't crack the top ten most interesting fictional genre educational institutions.

Saganami Island, home of the Royal Manticoran Naval Academy -and "The Advanced Tactical Course, a/k/a "The Crusher"; David Weber has created a rich universe in his Honor Harrington series, and The Royal Manticoran Navy fan association is recreating it at their own Saganami Island Academy, where we actually are building a curriculum that teaches leadership and management skills. I always thought that it would have been a favorite of lawyers and such. Possibly future politicians.
I liked the futuristic arena football and the civics teacher, although the high school gets flattened by a Klendathu boulder. Maybe the school's spirit shirt could read "Kills bugs dead".

Both taught in the Martian underground. Arkady was a bit dead at that point.
Okay, you have to be part of the breeding cult to get in, but who doesn't want to learn telekinesis well enough to be able to beat up a transgenic (at least until she flashes you)
How about Streeling University on the Galactic Empires homeworld, Trantor. This is the "psychohistory" mathematician, Hari Seldons alma mater from the Asimov "Foundation" series.
