it won't interfere with the docks, because if you're using the dock then won't it be running your audio through the dock?
now stop and think for a minute why others went to the audio jack on the bottom years before, and Apple followed:
when you put your phone in your pocket, and you need to take it out to make a phone call, browse, whatever, will you take it out with your finger tips and "rotate" it so that it will remain with the headphone at the top, or will you grip the phone and just bring it out of your pocket?
It makes MUCH more ergonomic sense to put the connector on the bottom - or... just go Bluetooth :-P
