My personal preference is to set MSE to not scan it's own files in the file and location exclusions. I then add exclusions for log files and the like. I don't exclude image files since there have been several exploits that used specially crafted image files to take control of a computer.

You might want to check Microsoft's KB #822158 which is for their Forefront client but most of which applies to MSE as well.
