Multiple applications to same company

I want to apply for a position with a company I found. Their web site lists three different positions that I believe I have qualificatons for. (The listings are a little general in scope.) I am suspose to reply to one person for two of the three positions and to another person in a different department for the third position.
What is the best way to handle this?
