Setting very complex permissions

Hi everyone
I have been given the job of restoring permissions on one of the company servers. This directory structure and permission requirements are very complex delving down deep into the hierarchy. My main aims with this exercise is:
1. Look at a potential way of simplifying the structure or process (unlikely, sadly)
2. Look at a way of being able to reset the permissions automatically should the same problem happen again.

My question relates to point 2. Is there any scripting/batch commands available (ie command prompt net commands for example) that would allow me attach user groups to a directory structure? So if the same should happen again, all we would need to do would be to run the batch file/script rather than examine eachdirectory individually and attach appropriate group.
