unknown files & folders on FTP server?

I have a Windows 2000 workstation with a FTP server setup on it. I noticed apparently someone has folders and files on the ftp site that I as administrator cannot delete. I’ve tried safe mode in DOS to delete but was unable. Does anyone have an idea on how to clean the unwanted stuff off my ftp sever and how to prevent this from happening again? Thanks
