CPU fan stops /starts

Computer is an Acer Aspire T300, only a few months old. Would not boot, tried all normal things and finally tried a new CPU, system booted but cpu fan stopped. I immediately shut down and then restarted, fan started the stopped, went into Bios but only thing in there is to Enable/Disable Auto fan control. Reads fan speed at 2960-3013, even if fan is not going???
I am presuming that the original CPU has been overheated due to Fan problems. Every time I boot the fan starts then stops, if I go straight to loading windowsXP, the fan will not go BUT if I go straight to Bios, do not have to change anything in the Bios just save and exit, fan starts up. The Bios does not seem to be loosing any information as everything is the same. What does it have to do with going to the Bios first???
Original CPU and new CPU are both Cell 2.4 with supplied heatsink and fans. Is there any way of fixing this or does the M/board need replaced. The owner did say computer run by compressor on worksite but on a surge board. Compressor was turned off accidently then turned back on. Would that make any difference. Any ideas thank you
