Dissapearing Disk Partitions

After Installing SMS 2.0 sp2 on a win2k Server and re-booting the disk partition dissapears. This has happened Twice. The server is a Compaq dl380, all ssd’s are up to date and sp2 is installed. There are no IDE drives on the Server. And no Viruses.
