How does a full Vista install deal with pre-installed programs?

I’ve got MS Vista Business on order with a new hard drive. It’s replacing an existing Windows XP drive which stop responding. Apps were always installed on seperate drive.

With the installation of the new Vista drive as the boot drive, will Vista automatically “link” to programs and data on a physically seperate NTFS drive?
