Installing Dual boot

I had win98 and win95 using Bootmagic. Then upgraded to win98 and windows 2000 advanced server. Now bootmagic is screwing up the dual boot process that can be managed by win2000.
How can I reinstall Windows Boot manager without starting from scratch?
I now am trying to run Windows 2000 professional and advanced server.
