Microsoft Scan Disk

The other day I got a service call to install Windows 98 on a computer, Now the install went good but now everytime the computer restarts (shut down Correctly) it wants to run Scan disk because it says the computer was not shut down properly, even tho it was. How can I override it to where it will not want to run Scan Disk everytime?
