NT autochk runs all the time at boot

A few of my users have been experiencing a problem where autochk runs every time the user reboots their computer. I’ve instructed them to abort it, but I can’t seem to figure out why it runs all the time. The workstations are being shut down correctly. Could this have something to do with SMS 2.0 sp2?
