NT system policies that fail

On a small domain with a single PDC, I’ve tried to implement system policies to pc’s remotely. Although I’ve made sure to use the default path for ntconfig.pol, the user policy for any user is not applied for a pc that already has a login profile and no limits on the policy it takes. Why doesn’t SPE apply my policy to the target pc and how can I make it behave?
