permission problems

After we cleaned nimda off our servers our permission was messed up big time. None of our users are able to connect to the share drives unless I included them in the admin group. I have tried to reset the permission but it still does not work. Can you tell me the exact step to solve this problem.I meant steps for resetting permission level.
