What are the best sizes for filesystems

When partitioning and formatting a large drive to work with Windows and Linux(dual boot), what are the best sizes for access efficiency, and not wasting too much space by have too large of a cluster size? Also is their a big different between fat-32, and ntfs on this issue? Assuming a 40GB harddrive, how would you partition it?
