Windows 2000 Professional configuration

I upgraded HP vectra vl6 to 30gb wd300 hdrive replacing 20gb. formatted with Windows 2000 professional and office 2000. 8hrs later customer called missing command error. What will correct problem without reformatting drive and what could cause command file to be lost? Need help to resolve
