changing from Windows to Linux

My company runs a PCI complient software for CC on the Windows XP Pro. OS. We are now switching to the Linux OS, and I need to know how this might affect my troushooting capabilities on the Monetra software. which is exchanging data with a Mysql database built on a Java Db.
