Outlook 2003 Archive Stopped Working

We have a user that setup Auto Archive which seemed to work when first set up. He has since created folders under his Archive folder and moved archived items to these folders. These folders do not exist in his Inbox, only in his archive folder. Now he says his archive is not working as he can see the email gone from his inbox, but cannot find it in his archive.
