Resetting NTFS /SID Permisions

Has anyone ever run into the problem where the file permissions were causing problems? The data was stored on a member server not inside a doamin and then was moved to a server with in a domain. Is there a fix for this. Also the data was on an external storage device then just moved over on the existing device.
