System Slowdown

I am working on WIN ME (hopeing to upgrade soon) and the system works fine and then just crawls to a halt. The system resources seem to be okay (around 80%), but everything opens up really slowly. I have scanned for viruses and run registry mechanic to cleanup the registry. Any ideas as to what causes this and how to fix?
