Lost permissions

Using the W2K server standard Backup/Restore Wizard to backup all files on one drive to another drive on the same server I lost all NTFS file permissions after restoring all files to the replaced failed HDD. Does the Backup wizard handle permissions the same way as windows explorer does, in that the Everyone group is given full control at the root level of the drive? This appears to be what happened to me.
