IE6 on Windows 2k Pro will not access some websites

A customer brought me a Win2K Pro machine with IE6 (yeah, I know it’s outdated, but that’s what he brought me) and told me that it could not access the internet. I booted to Safe Mode and it would access some sites; I managed to get MBAM, SAS and Spybot S & D downloaded and scanned with all three. I did find some malware and deleted it. I rebooted to normal mode and could access some sites but not Windows Update, housecall.trendmicro.com or download.cnet.com in particular. After I uninstalled and reinstalled the TCP/IP protocol, and started Windows Automatic Update and BITS services (they had been disabled) I could access any site I chose. After installing the first round of updates, I rebooted the computer and, again, could not access the Windows Update site (page cannot be displayed). I reset the IP stack, restarted the same two services and, again, could access Windows Update and some other sites. Each time I rebooted the computer I would have to reset the TCP/IP stack and enable and start the Windows Automatic Update and BITS services. Nothing in the hosts file, no proxy server, no other evidence of malware. I am now doing a second round of malware scans. Any Idea what’s going on here?
