Patch Panels

I am fairly new to the networking laying cable end of the whole scheme. When punching down to the patch Panel do you make the same terminations at the terminal punchdown jack. In other words the cable should run straight through. Is this the bestway of going about wiring? Someone had also told me about wiring a differnet way, because you can get more speed. What is the best possible way to wire a small office??
