Proxy Autoconfiguration Script

I am having a problem getting my .PAC file to work. I am trying to set it up to where local sites do not go through the proxy. However, whenever a user hits a site that goes through SSL it disregards my script and goes through the proxy. Has anyone run into this problem? If so, how did you get around it?
