Proxy Server Bypass

I manage a network with 30+ computers behind a firewall and proxy server. One client PC is also used as an FTP Server with a public IP address, when the computer is set to bypass the proxy server it goes no-where. The public IP is registered to several secure sites, and I need access through the public address, please help!
