Run fdisk /mbr from USB drive on sata or ide drive

Is it possible to run fdisk /mbr from USB drive on sata or ide drive. We have several computers with a linux partition that was being used to connect to an update server and then a windows partition. We are no longer using the update server and I would like to stop the PCs from booting to the linux partition and then booting to the windows partition. I’ve run fdisk/mbr on several pcs and it seems to work. However several of the PCs don’t have floppies and I was running it from a Windows 98 floppy. I have a jump drive and was hoping I could use it like a floppy and accomplish this task but it looks like its not going to work because it is running fdisk/mbr on itself instead of on the sata or ide drive. Any suggestions on how I can do this would be greatly appreciated.
