System will not boot

I have a system that will not boot into windows. At first it said invalid system disk. I went to a command prompt and copied over the system files (sys c:) and now it starts to boot and the win98 splash screen flashes up then then it takes me to a command prompt c:\>. Any ideas, it seems like it doesn’t know where the windows files are???
