Why are my file permissions messed up?

I just upgraded a windows server 2003 to service pack 2. When it came up, I am having some file share issues. I have found that some folders cannot be written to. I have read about the tr-mode flag, but all its fixes are not effective with my problem. All of the permissions, and security look ok. Any help would be appreciated. Thank you!
