Windows Server 2003

My Win 2003 Server takes a long time to shutdown (well over 40 minutes) and I’m unable to logg off of the machine, it just hangs. The hard drive is not partitioned and someone changed the permissions on the C folder. What can I do?

I don’t have any repair disks or a system state I can go back to.
