files are there but they arent

Following a recent reboot aproximately 16,000 .wav files disappeared on my primary slave HD. disc properties show they are there by available space but individual file sizes dont add up. I have my config set to show all files and i have done a recent updated virus scan. Any suggestions would be greatly appreciated
