How to test a motherboard?

My computer will go into a 5 hour scandisk session each time I boot up even after a normal shutdown. I replaced the hard drive and noticed that it took an extremely long time for fdisk to create a new partition. Is it possible that the motherboard is bad? Should I install a hard drive controller card to correct the problem? Any suggestions?
