win not shutting down

I have a system that I was told once had the “run” virus which I am not familiar with. supposedly whatever problems occurred were resolved. Now windows wont shut down properly it can only be done manually on the tower. also, I have been having mousetroubles. sometimes it works sometimes it doesnt. I have already tried 3 different mouses or mice or whatever.any ideas?
