Disaster Recovery Question

I am in the middle of developing a process for Disaster Recovery to restore servers to unlike hardware. The servers are a Web/Application and a Database server. The DB server was rebuilt and the (SQL) database was restored after a bit of research and a lot of hard work.
The Web/App server, however, has been giving us fits. The problem stems from the issue that the Windows Registry files, notably the Software and SAM files can't be copied during the regular backup procedures using CA's BrightStor product. Therefore, we can't successfully lay the backup image down onto dissimilar hardware. My questions are -
1.) How can we get the Web/App server to function if the original Software and SAM files can't be properly saved during the backup process?
2.) If the Software and SAM files get corrupted on the original system (along with the .sav and .alt files), how would you restore the original system to a functional state?
