exchange pickup folder problem

Exchange 5.5 sp3 on NT 4 sp 6a box.
We are copying auto generated email to the pickup folder to be email out but for some reason almost half the emails copied to the pickup folder disappear. They dont even appear in the archive folder. The emails get copied as individual files to the pickup folder. What could be the problem?
