I’ve created a bootable WinPE USB drive…now what?

I was trying to clone my lenovo g5xx oem hdd, using Macrium, and received a read error #33. looking it up I learned that I need to run chkdsk on. The drive. But running it from within windows 8.1 on the oem hdd, I dont think will include the non-windows partitions.

So I found and followed instructions to create a bootable WinPE 5.0 UFD. Now I need to know is how to install various utilities on it, suchnas antivirus and drive/partition management/cloning tools. Also, whether WinPE has it’s own cmd.exe or if I need to install that too.
