SMS 2.1 Duplicate ID's

I just upgraded an SMS 1.2 site to 2.0 SP1 w/client hotfix and am having a problem upgrading clients. Several of them install the windows manager but no agents. It turns out they have an ID already in use by another client in the site database. Is there anything I can do about this? I've tried removing the client software including registry keys and the same thing keeps happening.

You need to clean up the duplicate computer IDs as described in Technet article Q254735.
It involves running a query on your database.

I had this same problem when installing SMS 2.0 on a network for 2nd time and clients had remnants of previousinstall.

This helped bring most of the clients online. However I still have a problem with some of them installing every service but the remote control. The log claims that sms 1.2 is still present - install aborted. I have removed the old MS dir and the sms.ini and and then re-installed with a new ID. Still, a few of those work and few won't. what's up with that?
