Uninstall Windows 98 on dual boot system

I have a dual boot system which running Win 2000 and Win 98. Is it possible to uninstall or completely clean Win 98 but still have Win 2000 running. If it can be done, will there be any problem running Win 2000. Please guide me on how to do that.
