Win2k vs Samba in AD as a file server

I am about to upgrade the existing NT domain to AD mixed mode. I have to make a decision as to what to use for the file server. I’ve done some testing with Linux and Samba and it semms to work fine. In the past I’ve had some issues with NTFS permissions compatibility with Linux. What would you choose? What are pros and cons you can think of?
