Boot Issues

Have a PC here that is giving me fits. This unit came back on warranty for a motherboard problem, which has been remedied. However, it now has boot problems which did not exist when it was sent out. Here’s the issue: Windows 98 is installed on (somehow) a non-DOS partition. Initially, I could only get into Safe Mode. When I allowed the PC to boot normally, it would hang after the splash screen (black screen, blinking cursor). One time, let it boot normally and left the room, came back andOS was finding new hardware as a result of the motherboard replacement…but was sooooooooooooooooooo slow. Some dummy told me to FDISK with the MBR switch and now I am stuck. Any ideas on getting the MBR problem resloved? And how does Win98SE run on a non-DOS partition? Hard drive checks OK physically, and I can read the data when slaved on another machine.
