Default shares disappear when converting

During core tech class, I've noticed that when we convert from FAT --> NTFS, some computers loose their default shares (C$, D$, Admin$ & NetLogon). This happens sporatically and inconsistently.

I don't notice it until we do replication, then it causes problems and confusion for the students.

Can anyone suggest a reason

If your computer has a hard drive with a capacity of over 2 gigabytes (GB) attached
to a BusLogic SCSI card, you may experience problems during file system conversion. Also, check the service pack level.
