Hey,

Make sure you don't have your file view set to filter out different types of files.

Open explorer
Click "Tools"
Click "Folder Options"
Make sure Show hidden files and folders is selected. (I am not sure why they would be hidden, but you never know)
Uncheck Hide Protected Operating System Files.
Thanx

You mean the installer .exe disappeared, or the binary after being installed isn't present?

Overall, this sounds rather suspicious to me, I suggest a virus scan at some point.

Also, check your processes in task manager, make sure the program doesn't auto load, which would prevent you from deleting the folder while it's running.

Click on the Windows "Start" button, then "Run...", enter the full path +exe name and start it.
Or try Security Task Manager from http://www.neuber.com to find and remove spyware.
