Boot up with your windows xp pro cd and chose to install it on the partition that has a previous version of windows xp on it. It should give you an option to format that partition before installing wiping out the previous partition. Also before you do that just make note of the c:\boot.ini file contents. It should resemble the following although yours should have a reference to another partition.
[boot loader]
[operating systems]
multi(0)disk(0)rdisk(0)partition(1)\WINDOWS="Microsoft Windows XP Professional" /fastdetect /NoExecute=OptIn

That is just incase your windows 98 is not showing up on the list of operating systems to boot and you can make the changes to the new boot.ini file but I don't think that will happen it is just a precaution.

Boot the computer with a Windows 98 Startup disk and run ?SYS C without quotes.
This will remove Windows NT boot loader.
Install Windows XP from the CD-ROM. In the installation process, delete, create partition (D:), format the partition, and install Windows XP Pro.
