If the software is hung in the add/remove programs gui and you can't get it to remove at all then you can try the solution at this link. I've had the problem before and it is not going away anytime soon in Windows.

There is also a freeware utility to remove invalid entries in the Add/Remove list:

Manually delete files. Run a registry search for program name and delete entries. I don't know where this folder is in 9x, but in xp, there is a hidden uninstaller/install shield folder(s) in the program files. If you can locate this folder in 9x, open the ini in each folder within to find out what each folder is used for respectively. Delete stale entries.

You can install TweakUI and use the option there to remove items from the add/remove list.

I thought there was a single registry key that holds the add/remove list. I could not find it.
The closest registry key I'm finding is:

HKEY_LOCAL_MACHINE\software\Microsoft\Windows\CurrentVersion\Uninstall

I believe that clearing the sub-keys for the specific software there will clean up the add/remove list.

Still, there will be a LOT of leftover registry keys for most manually removed software.
A good registry cleaner such as Norton Win Doctor, or V-Com Fix-It should do the job.

This is a url for Tweakui From MS It works to remove unwanted entries and gives you some other tweaks and it's free. You may have to paste ther url in two parts to get it to work
