I think the answer to the question is your power supply. Do you know how many watts your power supply is? I am betting it is underpowered. When a computer boots a great deal of power is needed to spin up and power up all your components.

I am guessing that your computer does not have enough extra juice to support your external cd-writer until after powering up the rest of your components. Does the cd-writer get it's power from the USB cable or it's own power supply?

You can either continue what you are doing now or get a more powerful power supply. OEMs like Compaq are notorious for putting in under powered power supplies just to squeeze out a little more profit. Frankly, that is why I build all my own computers.
