If the keyboard works prior to windows loading then I would say it is a driver issue.

Is it a new keyboard?

Can you boot to Safe Mode Command Prompt and does it work?

Does the keyboard work on any other PC?

Can you use the mouse to remove it in Windows and then reinstall it?

Cheers.

I suspect a problem with the drivers for the chip-set on the motherboard.

Most likely, Windows is still using the drivers for the old motherboard and they are not fully compatible with the new motherboard.

Start by downloading and installing the latest drivers for your version of Windows for the new motherboard.
Read the release notes closely. Many chip-set manufactures now recommend specific older driver releases for some versions of Windows, and some hardware.
