my program links are gone from menu after using Malware Bytes

HP Laptop, Vista Home Premium.
Ran Makware Bytes, combo fix and Unhide.
After WB my start menu was empty, and all program and document files were empty. I ran Unhide and the most document folders populated, and links to programs returned to start menu. Problem is all links are empty. When I used Hirens, I was able to see all program links and files,
So, how do I restore the program links to the start folder and gain access to my files.
I tried to create a new user, but had the same results

Well this isn't the first time I've heard this

But if it's like the last few times you downloaded, installed and ran some malware not Malwarebytes.

As I'm yet to see one of these screwed up systems I'm not sure what to do to clean them exactly so you'll need to scan the system with your Installed AV Product in Safe Mode and find the name of what you are infected with.

Failing that you could always use a Rescue Disc to repair/remove the infection but that may also render Windows Unbootable so you should first backup all your Data which in most cases is Hidden by the Infection so you may need to Unhide all Files. Here is a link to a TR Article on Rescue CD's.

Sounds like a rootkit

You'll have to deal with the offending malware first. Use a good online rootkit scanner just to get started and identify the offending malware.
