NDS for NT

When adding user permissions on an NT server for instance the "log on locally" advanced permission for a specific group on an NT server, is it necessary to re-install NDS for NT on that server for those permissions to take effect?

Not really re-install, but definitely re-sync. One of the basic rules of using a metadirectory like NDS for NT is that _all_, repeat _all_, maintenance should go to the metadirectory. Most 'under the hood' maintenance does so automatically because NDS for NT acts like the NTLM SAM towards most apps (the redirection), but with some NT admin tools it is still possible to modify the SAM settings directly. Dunno how these got any effect on your app though, if NDS for NT operates correctly it shouldintercept any request for NTLM from your app and serve the NDS settings instead...
However NDS for NT also (for those rare cases) replicates towards the SAM, and can even import some stuff from the SAM. So check the toolset, and either import the new permissions from the SAM or re-apply in NDS for NT and then (if SAM is really used in your app coze redirection doesn't work there) re-sync with the SAM.
