I have since found the problem- Some bright spark had put in a Scheduled Task to reboot every morning, so I been losing the session every day. Now the session stays alive for as long as I need. Thanks anyway.

Might as well delete this thread as I cant really see it serves much purpose?? Doesnt really address any known issue except my lack of attention.
I am having problems running a simple number crunching app, started remotely with remote desktop, for more that a few hours. The session would appear to be timing out before the app has finished. So when I log back in after a few hours I am presented with a new session and my app has disappeared.
I have tried to run the app as a service but it refuses to launch any windows when started(It is a very simple app) even if interact with desktop is selected.
HELP!!
